This respository contains the raw data extracted from the literature, the code for simulating matrices, the code for taking simulated data and deriving means and sampling variance and adding these data together with the meta-data extracted from each study, and also the code for estimating meta-analytic model parameters. Various in between steps of the data are store and has the following structure: DATA folder: **matrices** - This folder contains all raw data and has the following folder structure: - The file **meta_data.csv** contains meta data for all studies. - Each folder contains one (sub) study. The file **DiscrpData.csv** contains informations for all traits in each experimental unit. The other files, **O[number]_E[number].csv**, are P-matrices for each population (O) in each environment (E). If there are no P-matrices for a study these P-matrices contain zeros. CODE: **ma-retr-analysis-step1.R** - This file contains the code for performing the Monte Carlo simulations and has the following output: - **ma-retr-simulated-means.Rdata**: an R-object which contains all simulations of trait means. - **ma-retr-simulated-P-matrices.Rdata**: an R-object which contains all simulations of P-matices. - **ma-retr-simulated-data_frames.Rdata**: an R-object which contains the data frames which are used for the analyses. This file is an input file for the step 2 code file. - **ma-save-simulations-for-graphs.Rdata**: an R-object which contains the distributions of certain effect sizes, which will be used for the production of graphs. This file is an input file for the step 2 code file. CODE: **ma-retr-phylogeny.R** - This file contains the code for producing the phylogenies for the species used in this study. This code requires few input files - **species_ott.txt** and **spp.txt**. This code has the following output. - **phylo_tree_list**: an object which contains the pylogenetic trees. This file is an input file for the step 2 code file. CODE: **ESM-ma-retr-analysis-step2.Rmd** - This file contains the code for performing the meta-analysis. This file is in Rmarkdown format and produces Appendix S2, stored as pdf format. CODE: **example-plots.Rmd** - This file contains the code for producing example plots in phenotype space for all studies with 2 traits (and therefore can be plotted in 2D). This file is in Rmarkdown format and graphs stored as pdf forma.t CODE: **ma-retr-analysis-functions.R** - This file contains function which are used in the other code files.
