Wiki Version:
This repository contains code and data associated with the manuscript **The chemotherapeutic CX-5461 primarily targets TOP2B and exhibits selective activity in TOP2B overexpressing neuroblastoma cells**. (Pan et al. 2021). **Celligner_GDSC.zip** and the associated R Markdown file **run_Celligner_GDSC.html** contain code to reproduce running Celligner with GDSC data. Code and associated data to produce other parts of the manuscript are located in **cx5461ManuscriptCode.zip**. The associated scripts and their purposes are as follows: - **cellLineAndGenomicsAnalyses.R** : This script reproduces the results relevant to the GDSC and PRISM drug screening data and the genomics data analyses in Pan et al., 2021. - **cloudAndCSTN_pdxs_FIN.R** : This file creates some of the plots from the PDX gene expression data and compares it to the patient data. - ic50s_CellScreenCenter_all_FIN.R**strong text** : Process and calculate the IC50s from the rescreen of the GDSC data that was performed at the U Chicago Cellular Screening Center. - **inspiralis_reAnalysis_FIN.R** : This file roperly calculates IC50s (or ic32s) from this inspiralis data, which were quantified using ImageJ. - **nbMiceSurvivalAnalysis_FIN.R** : This file calculates the P-values from the mouse analysis and outputs tables for those, as well as creating the consoring plots. - **processCrisprScreenData_FIN.R** : This file processes our CRISPR screening data and the data from Oliveri et al
