This repository contains the data sets and Python code that were used for the paper "Theta dynamics of spatial representations in the Lateral Septum" by Katarzyna Bzymek and Fabian Kloosterman. All files are organized in four top-level folders, as described below. # code Project-specific Python code package. To use, add the folder to the Python path. The code depends on a number of other packages: numpy, scipy, pandas, matplotlib, h5py, seaborn, statsmodels, pingouin, ipython, numba, joblib, skimage, matplotlib_venn, upsetplot, figurefirst In addition, there is a dependency on the general FKLab Python packages that are available at https://bitbucket.org/kloostermannerflab. # paper-lateral-septum This folder contains Jupyter notebooks that were used to perform all computations, statistical analyses and construction of figures. Take a look at `overview.ipynb` for an overview of the implemented analyses and visualizations. The notebook `00_run_analyses.ipynb` was used to perform analyses across all datasets. The notebooks numbered 01-08 were used for statistical analysis and visualization. The `figures` subfolder contains the saved figures. The layout of figures is specificed in SVG files (in the `figures/layouts` folders, and all visualizations are created in Python code in the notebooks. Intermediate SVG figure files are stored in the `figures/renders` folder and converted to PNG files using inkscape. The `experiment` subfolder contains two text files that describe the experimental sessions (`experiment.csv`) and set up data paths (`experiment_info.yaml`). If needed, the data paths can be edited. # paper-lateral-septum-data This folder contains the saved results of selected analyses, organized by subject and recording session. The result of other analyses are too large to include here, but can be recomputed if needed. # raw_data This folder contains selected raw data files, organized by subject and recording session.
